我觉得首先要理解come by，这是一个词组，（从旁走过, 得到，取得,经过）,in只是在车里。

表示乘车时，都可以用来做方式状语，in a car=by car意思相当。
I usually go to work in a car/by car.我通常乘车去上班。

所以这句话的意思是：
我的朋友托尼和他爸爸乘着他爸爸的车经过。

注意：
in a car如果是表示位置，那就不行了。如：
I found the lost key in a car.我在一辆车中找到了丢失的钥匙。
